Escherichia coli

We have sequence data from 23 isolates of Escherichia coli, 19 isolates are from septicemic patients (blood specimen) while four are from another specimen. All the isolates are either pan drug resistant or resistant to carbapenems/ extended spectrum beta lactamases. For 13 out of 23 isolates we have high quality genome assemblies (Illumina + ONT) while the rest are Illumina only. 17 out of 23 are from Western region of India while remaining 6 are from Northern region.

Please find below the list of antibiotic resistance genes that were found in more than half of the sequenced clones. Prevalence shows the percentage of clones which harbored this gene. The list has gene variants like aadA2, mph(A), dfrA1 which are commonly cited in the literature. We also found commonly known genes such as NDM, CTX. But it is important to note that several of the mdt family genes (mdtG, mdtH, mdtA, mdtB, mdtC, mdtE, mdtF, mdtN, mdtO, mdtP nad mdtM) along with TolC were found in majority of isolates. Of those, mdtABC, mdtEF, acrB, acrD, and acrEF require TolC to function. MdtABC, acrD, acrB also require baeR to promote their expression which is found in all the isolates.
